Why do these notes sound as though they were in a different octave? Pourquoi ces notes sonnent-elles comme si elles étaient dans une octave différente ?

Je dirais que ça vient de la registration. Sin on a, par exemple, un 8 pieds associé à un 4 pieds de la même famille (ex. bourdon ou flûte) le changement d'octave va favoriser l'un ou l'autre des registres car les fréquences ne sont pas toutes perçues de la même façon par l'oreille. J'avais un peu le même effet avec un ancien orgue qui imitait pas mal l'orgue Hammond. Il y avait un rattrapage sur les jeux courts (4, 2, 2 2/3 et 1 3/5.) dans les octaves aiguës. Maintenant que j'y pense, c'est un peu le même truc que la gamme de Shepard.

I notice this from time to time, and the simple answer is that what you are noticing is an artefact of the sampling used to generate the particular instrument sound. The resulting sound is also affected by the quality of your sound card and by your PC's sound driver. On my PC, the octaves are distinct, but there are enough overtones in those instruments that I can see why it might sound confusing. If you have the Gold Base, try setting the instruments all to Gr.-Montre 8', and the octave differences will be fully distinct. If you don't have the Gold Base, you might find it a worthwhile investment.

When I opened your file, I have Theater organ synth sound. The G note on the first staff is G4. The G note on the second staff are G3. Not the same octave, not the same sound. Maybe you choosed Organ 3 and my config set Gold's Theater Organ synth. The result is the same with Organ 3. If you play chromatic scale using Organ 3, you may notice sound changes at C3. In organs, some stops don't have the whole range of the keyboard : the keyboard is narrower than piano keyboard biggest or smallest pipes (for church organs) may not be audible So a trick is to repeat a scale at each octave under/above stop limits. I think this is the case for "furniture", and this is also the case on my keyboard that reproduce Hammond organ in bass notes.

I don't think that's quite what Tony is talking about, Sylvain. You are right about the way that organ stops are often built, but the effect Tony is noticing holds true for other instruments in the HA sound base, as well. I am convinced it has to do with how the sound was sampled, especially in the more basic instruments. Before I bought the Gold Base, I was having difficulty distinguishing octaves in certain instruments, as well. The Gold Base instruments are much better-sampled, and also sound cards have improved a lot over the years. Three or four computers/sound cards later, I'm seeing much improvement. I especially like the organ stops in the Gold Base. They are very realistic. Alas, I ran into the problem you mention with the Cornet stop. It was apparently sampled from an organ where the Cornet was purely a solo stop, so the bottom half of the gamut is missing. Fortunately, I know how to combine other stops to get a Cornet, lol!
